I won't pretend to be an authority on the subject, I've been to the Yasukuni shrine/museum and read some of the English literature being handed out around there. I've also on a few occasions encountered groups of activists with their black vans and military flags.
Your comment just rather made it sound like most of the country is outright hostile to foreigners, and I can tell you that it is definitely not that. Most Japanese are ignorant at worst.
