Well, when people think of spirits, the first thing that pops to mind is 'ghost' or 'demon'. There are other things out there; maybe ghosts aren't actually the problem. It might be worth your while to do a bit of research into what other kinds of spirits might work for the story you would like to tell.
Also, who says a spirit has to haunt a single location? There are areas that serve as nexus points, where various spirits from other places are attracted to a specific place (or person!) for some reason. Other places are simple conduits, with spirits passing through only occasionally.
But if you want to stick with ghosts, you should treat them as characters, even if the story doesn't demand that they play that part. Even if the audience or other characters aren't aware of what their motivations might be, you should have a firm idea as to why they take action within your story.
